What started as rumours, tweets and conjecture was pretty much officially confirmed yesterday at 9:44PM ET in a post on their forums by employee Joe Siegler:

Ergo, until we hear more, its official – 3D Realms is dead, gone, outta time and, well, money! The word is that when the moolah dried up, Take-Two refused to finance further development (which had been running on internal finances for a while) instead preferring to just retain publishing rights.
The newly reformed Apogee Software is apparantly unaffected, as is the agreement they had with Deep Silver to publish the Duke Nukem games for the DS & PSP, so whether Apogee take over DNF is unknown.
